Binary puzzles are those in which all cells have one of two possible states when solved. Usually, this means a choice of two symbols, such as an X or O, like in Marupeke. Another example is Gokigen, in which all cells contain a slant leaning either left or right.
This also includes cell shading puzzles, such as Heyawake and Nonograms, because at the end, all cells will either be filled or blank.
